A report dated 17 November 1999 says that Bhakti Abhay Caran Swami, then a sannyasi, initiating guru and ISKCON's regional secretary for Costa Rica, had told the GBC in its private online conference that he had had "un amorío desde 1996" with a woman and "amoríos con dos discípulas desde 1997" (affairs with two of his female disciples). He offered to give up the sannyasi's robes and title, said he was sorry and asked to go on guiding as a guru those who wished it. Days after ISKCON's child-protection office found it more likely than not that Kesava Bharati had sexually abused a ten-year-old girl and barred him from staying overnight at ISKCON facilities, the GBC Executive Committee asked the office to let him live at one ISKCON facility, such as ISKCON Govardhan, because "ISKCON is Maharaja's only shelter". The panel agreed, writing that it was "concerned with the message this will send to the victim and broader community, that concern/considerations were for the accused, not the victim". In July 2022 the GBC had resolved that, apart from appointing directors and approving guidelines, it "shall refrain from intervening in the work" of the child-protection office and the other bodies dealing with abuse.

In 1998 ISKCON's own official journal documented widespread physical, emotional and sexual abuse of children in its boarding schools (gurukulas) in North America and India in the 1970s and 1980s, by teachers, ashram leaders, administrators and, in some cases, sannyasis and gurus. ISKCON's spokesman acknowledged the abuse then, and in 2005, when its temples settled the former pupils' claims, apologised on behalf of the society: "As leaders, it was our responsibility to assure our children's safety. ISKCON's Child Protection Office found in 2000 that, as principal of the Mayapur boys' gurukula, he was responsible for physical and emotional abuse of students, according to ISKCON News and the North American RGB. ISKCON News reports that the investigation also found he "was aware of the incidences of sexual child abuse but chose to ignore them". The GBC states he was "restricted from teaching or managing any ISKCON school". In April 2000 Badrinarayan dasa, a GBC member, wrote to B.B. Govinda Swami that there were "many confirmed reports" of him "beating kids with canes, sticks, and in one case a thorny bush", and that "it went on for years and got so bad that Jayapataka Maharaja finally had to come and take the canes and sticks away". He added that when the Board of Education tried to introduce child-abuse prevention programmes about 1988, he, Bhurijana and Dhanurdhara Swami "fought it every single step of the way". Manu dasa of the ISKCON Youth Ministry stated in a note the child-protection office filed in 2001 that in March 2000, a few hours after Sridhar Swami asked at the GBC meeting whether "Manu was investigating against Bhakti Vidya Purna swami", "some 25 of Maharaj's 20-30 year old men disciples, teachers and ashram monitors" sought him out and told him "We need to talk."

ISKCON's Central Office of Child Protection found in July 2021 that, as a teacher at TKG Academy in Dallas, she was responsible for "child neglect and verbal/emotional abuse" of a young pupil during 2016–2018. The allegations were that she regularly scolded him, used derogatory terms for him, yelled at him and made him sit at the "dummy table"; denied him the use of the water fountain and the bathroom at school; and withheld warmth and imposed "developmentally inappropriate expectations". The panel relied on the child's own accounts, witnesses who confirmed she stopped him using the water fountain "on multiple occasions", similar reports from other parents of former pupils, and the child's psychotherapist. The office said it had received seven further statements about her from victims and witnesses, concerning boys and girls in her classroom or afternoon care.
